Amazon's DHL is based on a flat rate per order based on the type of items plus 300 yen per item. It's great if you're buying a lot of heavy items at once. People in the UK and other countries will probably get taxed)

Brick-and-mortar store with locations around the world.
Markups obviously, but you can do special request orders and free shipping >$100.

ebooks:

These two stores are generally recommended if you don't like buying physical books for some reason (or just want to support the author quick and easy). Both stores have giant freebie campaigns and sales that are usually set by the publishers. Both stores are also easy to rip.

books.rakuten.co.jp -- check if there's a preview for web browsers, and use Inspect Element on the page to get the resolution. Generally lower quality, but recent releases are more or less comparable to EBJ (1600px). Some publishers like Kodansha are always 1200px or worse. Generous promotion campaigns and coupons.

ebookjapan.jp -- usually has the best quality for ebooks. 1600px in most cases for magazines and tanks, 1200 for older stuff.
