In order to set the scene, you must know that two of Nagito's classmates were kidnapped, although his class did not know about one's abduction. They were hiding out with the main villain in a secret underground chamber below Hope's Peak Academy. Also, Komaeda was suspended from the academy for six months, during which time he took a trip overseas and obtained a handgun.

As he returned to the country, he spotted one of his classmates returning from a grocery run, who was one of the kidnapped students (although he did not know it at the time).

After he returned to his class, they explained that one of his classmates had been kidnapped, at which point Nagito revealed that he saw that student as he was coming in. They all said they'd search the campus, and as they went to leave, Nagito talked to the best fighter in their class. He told her to follow another student, one of her underclassmen, around and keep a close eye on them. This "other person" just happened to be the one person in charge of protecting the main villain of the series.

Meanwhile, while he was searching, he "found" the entrance to the secret underground base (It is unknown how much he knew beforehand. Based on the above confrontation he set up, I think he had to have known something). Entering it, he easily found his way to the series' main villain. He was asked how he could stop the main villain, and then pulled out a gun and pointed it at them.
