- The game opens right where the previous game left off, in the Laser Room of the Moon Base. After crushing the laser beam, it sets off an ominous humming noise that very quickly blows up the Moon Base and sends the apes careening across the moon. When they land, they find out that the laser sent out a message to the center of the galaxy in a floating spaceship there that tells the people living there (who you eventually find out to be the mayor's clone) how to build a much more powerful laser capable of wiping out all non-human life across the universe. To stop it from being built the apes must go on a galactic adventure to the center of the galaxy to reach the spaceship and prevent the laser's use.
- To start out you have to traverse the Moon's outside (and a few moon caverns) to reach a giant spaceship you can pilot for some reason to get off the moon. Unfortunately the shareholder in a new mechanized form (obvious fassad ripoff) appears and you have to kill him to get the spaceship. After that the game becomes much more open. You could theoretically go straight to the center of the galaxy but to go there at any reasonable span of time would require a specialized type of fuel. You then spend the entirety of the game's campaign trying to get said fuel, which gets significantly more complex than it would seem.
- You get tipped off through the space internet aboard the ship that the fuel is available in a gas station on Mars, but after landing there and looking for the fuel it's unfortunately unavailable. The guy working there lets you know that you can find some in the icy mountains of Neptune, so you go there next and after exploring them you find at the very peak a can of fuel with only a few drops left. Using this doesn't let you get to the center of the galaxy but you can go out of the solar system and explore several other planets.
- Going outside of the solar system shows you a giant space billboard telling you that the fuel is located on the planet Nharpetapill, so you head there next. It's a planet with a completely uninhabitable upper layer but a very habitable underground area. The peasants living there tell you that their corrupt monarch has the fuel you want but to do that you need to infiltrate his extremely large palace and take out the entire monarchy. This then causes the planet's society to collapse and everyone to die but it's fine because you already left. With the fuel now in your hands you prepare to travel to the center of the galaxy but the shareholder emerges somehow still not dead and being even more mechanized (obvious fassad ripoff) and steals the fuel, causing you to enter a lengthy chase sequence. When you finally catch up to him and beat him to death, truly and definitely, you get the fuel back, but as his last dying action he entraps you in a pocket dimension he created.
- Inside of the very bizarre swirly purple pocket dimension you have to solve various mindbending puzzles to eventually get out, letting you get out with your fuel intact and finally letting you travel to the center of the galaxy. Once you're about halfway there your ships start malfunctioning and you have to stop it to see what's wrong. When you check you find out the ship itself is a lovecraftian entity intent on destroying the entire universe once it reaches the center of the galaxy with use of the black hole, so you have to defeat your ship in combat to progress. After beating it to death it becomes a regular ship and you travel all the way to the center.
- Once you reach the center you find the spaceship with the mayor aboard, but you have to get through a very lengthy and challenging dungeon first, including a fight with a brainwashed and resurrected ken allen. Once you finally reach her the shareholder's ghost appears one last time and neither of you can beat each other as he is incorporeal. After he floats away you do battle with the mayor in a fairly standard fight until she's almost dead and uses the laser on herself. Instead of killing her it removes everything human about her revealing she's half ancient primordial god, which she then turns into and travels outside of time and space.
- you travel to congo's studio and use his time machine to go to the distant past to mess it up so you can get jettisoned outside of space to access the mayor. after venturing through quite a bit of wacky stuff in the distant past, you find a small butterfly which chimpanzee swiftly kills. this instantly breaks the timeline and you all get sent into THE VOID.
- within THE VOID, there is very little and it's quite hard to navigate. After venturing through for quite a while, you end up at THE VOID's central office, operated by Mr. Cautt, a man with a black hole for a head. He explains that you violated the timeline and is very upset and thus locks you in VOID jail, where you actually do have to do an elaborate escape.
- After you get out, the timeline suddenly corrects itself, but you end up in a parallel timeline where apes reign supreme instead of humans. you get caught by a psychotic director named Phil Makor, who recognizes you as a bunch of fictional apes from a popular comic series. He forces you to act in a stage production of your previous adventures, where chimpanzee loses their mind and you have to massacre the entire crowd in a very bloody affair. afterwards, you remember that you need to get to the mayor and call congo, who tells you that the true way to get out of time and to where she is is to commit suicide, which you promptly do and then find out he was wrong and wake up in monkey hell.
- after journeying through the treacherous terrain of monkey hell, you find out that gorilla satan is either dead or out on a trip depending on whether or not you killed him earlier, and instead you have to fight his villainous assistant Abigail Donn (known as Abby) who is basically gorilla judas who has been taunting you throughout hell. afterwards you kill her and then are able to have audience with gorilla satan/his ghost who teleports you out to the mayor's true location.
- after landing outside of time and space, you find the mayor floating there and engage her in a very intense multi-stage epic battle full of various gimmicks and the like. eventually you kill her for good and win and the game ends. wahoo
