Vaccines have three main pathways to yield downstream outcomes.
-Direct effects of the component meant to have antibodies produced targeting it.
-Direct effects of the adjuvant and excipients
-Systemic, nonlocal effects via the immune system and overall reaction to the above.

There are various mechanisms.
-Microglial priming
-Immunoexcitotoxicity
-Immunogenic damage and other immune mediated functional changes (cytokines IL-4, IL-6, priming regions of the brain for a longstanding to permanent low grade inflammatory bias)
-Nonlinear dose response to excipients or adjuvants (such as aluminum at micro and nanoparticle scales)
-Synergistic action with other conditons and environmental pollutants, such as between nanometals and electromagnetic fields
-A cascade of system failures, forming self sustaining pathologic feedback loops.  eg direct autonomic damage or disruption of proprioceptive fibers leading to pinched nerves or circulatory problems and downstream a change in gut motility with eventual "leakiness".  Experiments in mice show lesioning of the vagus nerve causes increased intestinal permeability in a matter of hours.  This would cause a low grade chronic inflammation, autoimmunity, so forth.  Supposedly "specific" and local effects need to be viewed within the bigger picture of the body as an interconnected whole.  This is little different than recognizing the connection between the eyes and the legs, the heart and the brainstem.  Why would it be different with the immune system?
-Contaminants, insertion of genetic material (eg "magneto protein" expressing genes), nanotechnology, biomimetics, synthetic biology

The failure that was forced vaccination in the 1800's should be noted as well.  This cycle is playing out again practically word for word, step for step.  It really is incredible actually.

The first thing that should be stated is we don't actually know what's in the vaccines.  You can go and look in the vaccine inserts, look in the CDC's pinkbook of vaccine excipients, or research manufacturing methods to try to predict potential contaminants from using peanut oil suspensions, chicken eggs, aborted fetal parts, HeLa cells, monkey kidney cells, dog kidney cells, and so forth (and consider this in the context of allergy).  But, you still don't really know.  Hence the SV40 contaminated polio vaccines, the Cutter incident which just happened to occur as work on weaponizing polio was going on at the Rockefeller Institute for Medical Research.  So forth.

Vaccine manufacturers and administrating physicians were given blanket legal immunity over 30 years ago.  Vaccines are thus a liability free product.  You cannot sue for them vaccine damage, instead, you have to go through a lengthy process up against DOJ lawyers in a special vaccine court.  If you win the settlement comes out of a pool allocated with a small fee per vaccine, not from the manufacturer responsible.  In the event of overt injury, your tax dollars go to fund yourself fighting yourself, to pay yourself.

Historical data on disease rates indicates vaccines are introduced only after other measures have reduced rates of disease. Actual treatments and prevention have been suppressed in favor of vaccination, simply things like vitamin C and vitamin A for measles. Polio was successfully treated and partially reversed in its flaccid paralysis staged with injections of sodium ascorbate and a small amount of copper salicylate. Polio itself only became an issue after other vaccines, indicating immune disruption and inability to handle organochloride pesticide bombardment (DDT), diethylstilbestrol added to milk and used in pregnancy, mercury in the water from mining operations, people were putting mercurochrome on open wounds.  Leaded gas.  Even the wallpaper had DDT.  A matter of total toxic load.

Worth noting:

This is after the period where thimerosal was injected at birth (neonatal hepatitis B vaccine, starting ~1991) and also after the removal of thimerosal from most childhood vaccines (before age 2, except inactivated influenza in multi-dose vials) in 1999.  This removes a potential confounder when simply aggregating all of the data (though one could always separate out certain subsets).  However, a key factor in developmental outcomes of the earlier generations, and a key demographic (1991-1999), is not captured.  I think the data here would probably be even more telling.

"Thiomersal (INN), or thimerosal (USAN, JAN), is an organomercury compound. It is a well-established antiseptic and antifungal agent.

The pharmaceutical corporation [b]Eli Lilly and Company gave thiomersal the trade name Merthiolate[/b]. It has been used as a preservative in vaccines, immunoglobulin preparations, skin test antigens, antivenins, ophthalmic and nasal products, and tattoo inks.[4] In spite of the scientific consensus that fears about its safety are unsubstantiated,[5][6][7][8] its use as a vaccine preservative has been called into question by anti-vaccination groups. However in the toxicology section further down the page:

Shouldn't be inhaled, shouldn't get on your skin, shouldn't be ingested... yet injecting it into the muscle is supposedly fine.  Mercury is also quite heavy, and it may tend to partially separate and settle nearer to the bottom of a multi-dose vial.  This means delivered dose is highly variable.  Lastly, childhood vaccinations are not aspirated.  This is (perhaps) because the act of drawing back the plunger causes additional pain and can risk moving the needle anyway.  Regardless, there is no guarantee they haven't hit a blood vessel, delivering some or all of the dose directly into the blood.
