- Evil Zero (MHX 2): Zero's resurrection by the Mavericks is completed and he is set to train himself by killing the 8 Mavericks to get stronger. Zero eventually kills X as he returns to Sigma's palace, but is so insane he betrays Sigma and kills him too, planning to do his original purpose.
- Vile MK 2 (MHX 3): Sequel to MHX 1's Vile mode, Vile is revived and betrays Dr. Doppler, killing all of the Doctor's men. He then tries to go after Sigma to prove himself worthy, but fails again thanks to X and Zero. This time Vile is disposed of completely by Sigma. However, Vile's data is taken to be used for a potential series of replacements in the future.
- Double (MHX 4 (After X's story)): X and Zero are wounded. To ensure that Repliforce makes the Final Weapon so Sigma can destroy the world, Double is tasked to pose as a Maverick Hunter and kill the Repliforce members. The trick works, but Double decides to kill Sigma and use the Final Weapon for himself.
- Colonel (MHX 4 (After Zero's story)): X, Zero are nearly killed saving Iris from the Sky Lagoon disaster. Colonel then realizes who the real villain is. He, with Iris's help, rebels against Repliforce, who are still tricked by Sigma's manipulation. Eventually, he and Iris sacrifice themselves to stop the Final Weapon in General's place.
- Dynamo (MHX 5): Dynamo betrays Sigma, wanting to collect and exploit the Sigma Virus for his own purposes. Unfortunately, in the end, Dynamo is corrupted by the Sigma Virus after killing Sigma, and is nothing more than a mouthpiece for the virus's destructive intentions. The world is ruined by the crashing of Eurasia, and no one can stop the Sigma Virus.
- High Max (MHX 6): Beaten by X, High Max decides to strike on his own; killing the other Nightmare Investigators, and eventually Gate. Before he can kill X thought, High Max gets killed by Zero as the former realizes the pointlessness of his quest for power and perfection.
- Gate (MHX 6): Coming to his senses, Gate is expelled from his fortress by Isoc. Gate uses his power armor to defeat the Nightmare Investigators and Sigma. Unfortunately, Gate is possessed by the Nightmare Virus at the end and is put down by X and Zero to end the virus once and for all.
