The amount the you as a player can hold will not change - you can still theoretically hold 99 of any item - but if you already have 63 extra lives then Auto is not going to help you get to 64 or beyond.

(18:49:37) AdrianMarceau: I've learned that doing things the quick or easy way can sometimes increase workload later on - I want the game to feel balanced and drip-fed to you on a fresh playthrough and right now it's too easy to buy 30 energy tanks from the get-go and breeze through all the missions.

  393. (18:50:30) TailsMK4: That's why I support Mikey's idea of limiting items. Mega Man games got pretty easy later when you stockpile on E and W Tanks. 9 is still a lot of items to use in a single battle, and it is easily replenished.

  447. And as you unlock the other doctors, that stock limit multiplies (so in the end, with 3 doctors unlocked, you'll be able to buy up to 3 x extra lives).
