  1. In that dream. "Dr. Roman" wakes her up and tells her she has short time left to live, sweetly talks her about how is easier to give up and how restoring humanity isn't worth it because human life is meaningless, a life that ends has no meaning, so history is unnecessary and is rubbish. She shakes her head and sharply says to the guy "You're not Dr. Roman." Because he can be pessimistic, but Roman values and wants to save history, the figure flickers and his shape shifts and now has glowing red eyes, shark teeth and facial markings, it was the last boss who was trying to trick her. But his words shook her and questions everything she's done so far.

Then, after waking up, she asks the real Dr. Roman if life has any meaning, Roman agrees that life by itself has no meaning, objectively speaking however we can found meaning in our lives toward the end. He's trying to say what matters is our journey and how we weave our life with people around us, at the end it gains meaning. That validates history which is humanity's journey as important, and the opposite of the "life ends so is meaningless, history is worthless." The anime has this scenes with the bad guy saying something akin to that so they removed this (they were poorly translated so it probably wasn't as obvious but what the boss is saying is that is pointless to fight, why resist when life is meaningless because it ends?).
  3. This was to establish the main villain and Dr. Roman are opposites in their philosophies.
