WARNING: The following is a complete dump of stream-of-consciousness bullshit fueled by tiredness with a dash of Thatchers Gold. Please take nothing you see here seriously.

Region: Isoro
Comes from the greek ισορροπίας, meaning "balance", which is the overall theme here.
Kinda tropical, like Hoenn.
Mountainous northern region, coastal south, some city, forest and maybe pains/desert in between.
Some scattered islands off-shore. Elite Four/League on one of these, maybe an event legendary on one?
Mythology that two opposing Legendary Pokémon created the region and set different rules for both humans and Pokémon. At first the two sides were kept separate, but then they started crossing boundaries. A third legendary was made to restore balance.

Evil Team: Cronos
Themed on clocks, I guess.
Headed by three admins, ultimately lead by Not-N.
Not-N wants to restore order to create a sanctuary for humans/instill chaos to create a paradise for Pokémon.
He is a massive twat, but unlike N he is not redeemable.

The Professor: Willow
Works in a lab at your starting town, of course.
Female - we need more female profs.
Hosts the annual Pokémon appreciation festival in your town. You get your starter at this event.

The Rival:
Impatient and strong-willed, wants results.
Gets more and more frustrated that he can't beat you, eventually snaps and runs off.
Ends up joining Team Cronos for a spell, believing Not-N's words about power and stuff.
Defects when he realizes their true plan.
Learns that being a true master takes time and patience.

The Pokémon:
Starters - Beetwig the Beetle, Embunny the Rabbit, Minewt the Newt.
Legendaries - Order, Chaos/Change and Balance.
May import some Golden Oldies from Kairen?
Mega Evolution and Fairy-types!

Pokémon Concepts:
A ground-type 2-evo line based on constrictor snakes and springs
Regional Rodent: Skunk?
Regional Bird: Maybe a magpie, Shrike or European robin
Pikachu Clone: Jerboa
Maybe skip the Lucario clone for this one
Regional Bug: Caddisflies
Regional Fossils: Will need to get creative here. Thinking Doedicurus and Terror Bird
Obligatory Fuckoff Creepy Ghost: No idea D:
Fighting-type based on ZF's Kali Babar?
Antelope for Gogoat equivalent.
Ghost/Poison based on Frankenstein's Monster?
Something that evolves depending on gender/time of day/weather.
Need ideas for Legendary Trio. Might recycle the Keepers of Time, but would like to come up with originals.
Ghost/Electric based on possessed games consoles?
