To add the chapters do this:
- download and install http://www.videohelp.com/tools/MKVtoolnix
- run start -> MKVtoolnix -> mkvmerge GUI
- from the menu choose chapter editor -> load, and find the downloaded subtitles
- from the menu choose chapter editor -> save to matroska file, and find your CD1.mkv

ps. use media player classic to play back mkvs with subtitles, VLC tends to stutter when you select a chapter. Plus video doesn't look as good when played with VLC.
