Vanilla Quake 3 works fine online still, although most people have moved onto Quake Live.
You could also play cpma, which still has some active players.

Quake 4 works fine right out of the box, but for a real quake experience I'd reccomend the Q4Max mod
It's designed with competitive play in mind, and uncaps the framerate to server tick rate so on certain servers you
can actually get 120fps as opposed to the locked 60.
