- Things we know.
- 1) There is a little girl who can, and does, regenerate. This is Amy's daughter, as proven by the pictures in the care home.
- 2) The Silence have access to Time Lord technology, or have re-created the technology themselves. I doubt this and point 1 are coincidental.
- 3) River Song killed someone who she considered the greatest man she ever knew.
- 4) The Doctor was killed by someone. I doubt this and point 3 are coincidental.
- Expanding on how each is possible:
- 1) As far as we know, Amy and Rory are not Time Lords. And the Doctor is not the kind of person who would do something as nasty as cheat on somebody, so the DoctorXAmy idea is thrown out the window. So, the child is Amy's and Rory's (unless Amy did the deed with another Time Lord, which I highly, highly doubt, she seems loyal to Rory).
- Thus something happened to Amy or Rory that gave their daughter the ability to regenerate (Unless one of them really is a fobwatch'd Time Lord, but that theory is irrelevant for now). I'm going to state that it is most likely Amy whose pregnancy was "modified" in some way that the child can regenerate. Bringing us to point 2…
- 2) The Silence held Amy in captivity for "days" and told her they needed her to "bring the Silence". Bring them where though? Who knows what happened during this time? I'm sure they did something to her… I don't know… maybe they modified the pregnancy…? They could have inserted some Time Lord DNA (harvested from the Doctor at some point, need to rematch the episodes to see if this could have happened) into the child, making it a Time Lord. They did have access to Time Lord technology, e.g. a makeshift TARDIS and they needed a Time Lord to fly the TARDIS (The Lodger practically confirmed this). What better way of getting a Time Lord to fly the TARDIS than creating one of their own? They know the Doctor would refuse to fly it.
- 3 and 4) There is no denying that the most likely resolution to this is that River Song did in fact kill the Doctor - the greatest man she knows. But the fundamental question is WHY kill the Doctor? What good would it do? Also do we know WHEN she killed the Doctor in her timeline? We don't yet.
- The Silence were raising the child to do something - I'd suggest it would be to kill the Doctor. Why they'd need to is because the Doctor would, obviously, be able to stop their plan. Hell, he did - as far as we know. So, they need a child to kill the Doctor, and River killed the Doctor at some point in her history. Do you think that's a coincidence? I don't. They asked - forced - Amy to "tell the Doctor what he must know." and not to tell him what he must "never know". What he must know is the fact she was pregnant. What he must never know? I'm going to assume that she doesn't actually know yet.
- So, linking with point 2. The Silence modified Amy's pregnancy with the Doctor's DNA (which they got at some point - maybe from the Pandorica incident?). The child was then raised by the Silence subconsciously (and by creepy childhood worker) and instructed to kill the Doctor. Why they can't do this myself is beyond me but I'm almost certain there is a reason otherwise they would have killed him whilst he overthrew them with the whole "TV transmission" thingy at the end of episode 2. The child regenerated because it was dying. The child regenerated into… River Song, as a child. She then grew up like a normal human and then River Song then killed the Doctor, on the beach in 2011.
