Personally I think unless it's a special case like SM64 where the faster version is worse for some reason, it's bad to split leaderboards. Keeping a unified leaderboards for all versions keeps it simple, and also doesn't create a divide in the community. In examples where there is a clear disadvantage to the actual gameplay/run from being on a faster version, then discussion should occur, but otherwise it's just harmful more than anything
