I know I know, 'How do I restore these files?'
Everything here is an exact copy from your device, permissions intact. Simply copy them back manually for now. The CydiaBackup list can restore your sources and installed packages by first extracting it, then as ROOT, type dpkg --set-selections CydiaBackup.txt using mobileterminal or PUTTY from the directory containing CydiaBackup.txt. Themes lists and AppStore lists are simply there to let you remember what you've installed. You'll have to download the AppStore apps manually. Themes most likely will be restored when you issue dpkg --set-selections CydiaBackup.txt. If you manually installed a theme you'll have to manually install it again sorry...
